Preserving Read-Only Status Across Sessions

I have some files in projects that I use for reference or copy-and-paste, but which I must NEVER modify in UE.

I have found the Read-Only setting useful but it seems to require me to reflag all the "reference files" every session.

Can UE please preserve the Read-Only status of all files in the Project Settings of the project when I close the project?

You can't make UE remember the setting but you can have it change the read-only flag on a file (which will persist) when you change the setting in the editor. The option is at File Handling/Miscellaneous/Change file read-only attribute when changing menu setting.
